If a skimmer is being operated in water that is too shallow or too deep, often times this will cause bubbles to exit the skimmer prematurely leading to microbubbles. Always check the manufacturer's recommendation for water depth and stick to it as this will help reduce microbubbles.
Also Know, how high should bubbles be in protein skimmer? I always recommend that the bubbles boiling away should be level with the base of the collection cup, at least at first. As the protein skimmer pulls out waste, it will build up and rise up the vertical tube and spill over into the cup. This is a good starting point.
